Just had my outboard stolen and shopping for a replacement engine. Should I purchase a standard length shaft or a long shaft?

Definitely a long shaft. The stern mounting causes the motor to be up and down in the water when you are in any kind of waves, and a long shaft keeps it further up and out of harm's way.
